Summary

* CERNVM: Skipping VO_ATLAS_SW_DIR dir tests for CERNVM due to incomplete VO_ATLAS_SW_DIR directory structure in cvmfs. Now failing directly if sub dirs cannot be created during stage-out. Now only transferring additional CERNVM files (OutputFiles-.xml, jobState-.pickle) in CoPilot mode which is no longer default mode

* Skipping VO_ATLAS_SW_DIR dir tests for Nordugrid since "local" and "software" dirs do not exist there

* Avoiding setting appdir to default OSG_APP if VO_ATLAS_SW_DIR is also set (related to US cvmfs tests)

* Only verifying existence of VO_ATLAS_SW_DIR/local on cvmfs (and only if cvmfs is explicitly in the VO_ATLAS_SW_DIR path, not always present in some older cvmfs structures)

* Now verifying that the release directory exists when cmtconfig is in the path to resolve a problem seen with user jobs for some releases (the release is not always available when cmtconfig is in the path)

* Identifying fatal exceptions in CMT output to improve error reporting during setup failure (previously this would lead to a misleading CMTCONFIG incompatibility error)
